Yeah, so for the MSI z690-A, the 16x slots 1, 3, and 4 run at 16x, 4x, and 1x respectively.
Looks like 3 and 4 run off the chipset? That's what it says but there's no diagram to confirm exact routing. Shouldn't hurt to use the 4x slot, only...
None are run off the chipset, fwiw. They all go straight to the cpu. The 1x slots, onboard lan, mpcie, and other stuff is on the chipset.
Oh, I mixed up the OP. Hold up a minute.
So, top to bottom, the x16 slots are 1, 4, 2, 3.
1 & 2 are 16 lanes, 3 & 4 are 8 lanes.
4 shares bandwidth with 1, so 1 is 8x when 4 is populated.
2 is always 16 lanes.
So, ideally you'd want to use slots 1 and 2, or the first and third 16x...
