Caves And Quest

If I go into a cave (or tomb) without it being part of a quest and kill everything in there, could I have messed up a quest?

I just thought of this this morning. I have been tromping through the wilderness instead of following the main road, and whenever i come to a mine or cave or whatever I would go in and explore it.

Could I be ruining some of the quest?

No, you're not. The quests stay unless you specifically do something to modify the quest.
